A full pipeline that pulls one person's genomics, bloodwork, and microbiome results together with the context their practitioner already has, reconciles all of it against reference data, and produces a structured set of findings organised the way functional medicine actually asks its questions. Every stage validates before it hands anything on, so nothing reaches a practitioner unchecked. The whole thing runs end to end, rather than as a person stitching spreadsheets together.

The analysis is finished and I still have nothing I can put in front of a customer.
The last stage of the bioinformatics pipeline, and the part that took longest to get right. Structured data goes in, and a layered system of prompts, schemas, and templates composes it into HTML, which is then typeset into a print quality PDF. The difficulty was getting from raw data to a document that reads like it was designed rather than generated. What came out of it is a framework that works for any data source, so a repeatable, properly set PDF is no longer a bespoke job every time.

Imputation layered onto the pipeline. Machine learning and haplotype phasing infer the genotypes the array never measured from the ones it did, with a confidence level attached to every call. It fills the gaps that would otherwise require sequencing every customer outright, so a report can cover far more ground without asking anyone to take a second test.
